rebuilding GS (long but bear with me)

if you were to move everything from a frame with a not-so-desireable title to a frame with a clean title, what are some things you would want to go over/change?  i plan on changing the bearings on the wheels and steering stem, chain, sprockets, tires, new fork seals, springs, and oil, engine oil, yosh pipe, jetting, k+n lunchbox, carb synch (is there a tutorial out there somewhere? i have no idea how to do this), new pads if i need them, and new plugs
my bike has been sitting for almost two years now (!) and i think its time to get it running again.  i got it started last year after cleaning the carbs just one time and then two weeks later it stopped running again.  the spark is orange and i bought 2 sets of coils, a regulator/ rectifier, and cdi ignitor thingie over the winter.  if another carb clean doesnt do the trick (i had sta-bil in the gas), hopefully one of those will.  
ANYWAYYYYYYYYYYYYYYY what would you go over when you have eveything out of the frame?  i might also change every single gasket and rusted bolt. ive decided i like the GS alot after my landlords cbr 600rr got stolen from behind a locked gate, ground anchor and 2 chains thicker than my thighs although id like it more if it was a 2001 model

All bearings should be inspected and replaced and if needed, if you keep the old ones pack them with some real good grease.  Replace the brake fluid.  You listed alot of them already.

Whe you have every thig out of the frame ... I'd weld up the spots it collects water in ... The tail section lower parts near the frame, the gaps in welding on the frame brace etc ... any poorly welded areas or dimples where water will stagnate, grind the welds smooth and take some of the splatter out, and then powdercoat the frame ... good shop who will get everywhere and clean it out and then get the powder everywhere and get it on there good ... dont care what color ... but 2 stage base and clear top coat and then fit it back together ...

Yep, as Srinath said, it's a good time to paint everything... The battery holder, the side and center stands, the header... etc...

i got a new battery box from a wrecked 04 500f waiting. my old one has orange rust/acid crust piled on an inch thick
not painting headers...putting on yosh pipe instead.  
i want to go ahead and get the frame coated but i dont know if i want to cut the subframe off and put something else on there instead
