I would press them on this.
My is a 2002, rain, sleet and snow, never mind salt.
No rust.  Just some pitting from the salt.
2002 GS500
2004 V-Strom 650
is it time to check the valves?
2004 KLR250.

I would say it will not be covered under warranty first off being a hard call as to how and when you actually have riden the bike and how you store it.  If you like in a humid part of the country and you store it under a bike cover even in you garage it can and will cause things to rust quicker.

Now when you say it is all rusted is it where any of the cables such as the main wiring harness and the tach cable and clutch cable  might rub the frame when you turn and they have managed to rub the paint away and now there is bare metal that can rust? This is a common isuue with most motorcycles where these cables are in contact with the frame and when the handlebars/forks turn the cables rub the paint off the frame.

Now if it is a warranty issue they will either repaint the frame or replace the frame which will both take some time to complete and they will have to take you bike completely apart and try to put it back together as well as the factory did which will not happen.

Good luck!

TKM is right.  They will take it apart and TRY to put it together correctly.  After this happens, you will have more problems arise from this.  Don't even worry about it unless they are giving you a brand new bike (again impossible).
