If you want to use the '89 engine in your '04+ frame, you have to take the fairings off. It's the fairings that necessitate the oil cooler, as the engine gets greatly reduced airflow. Turn the bike into a naked, and viola, no more issues. Plus, you'll make $$ off your fairings..

Hang out there, we may flame, but we don't hate.

My attitude is in serious need of readjustment, and I'm ok with that.

bike runs  but wont idle, just dies unless i give it some gas  and when i'm going through the gears at a certain spot in the throttle position it bogs down. bikes set up the same way as it was before the engine blue, i have it jetted still too..

So where have you put the orange/white lead with the L-shaped clip and the black/yellow lead? Its nothing to do with the indicator circuit.
The Diagram in my manual (and the one in the link) says the orange/white provides the voltage feed for both the coils and the black/yellow provides the trigger voltage for the RH coil. I still think the coil is not correctly connected, it would explain the lack of power and reluctance to idle because you will only be firing on the LH.

You cannot connect the coils wrong. The wire plugs and tabs on the coils are different sizes so they can only be connected one way.
Common sense in not very common.
