I feel stupid just asking these questions because I'm a certified auto/diesel mechanic from UTI but just got into motorcycles a few months ago and have no experience what so ever with them.

Can someone explain what the generator/stator does? I'm sure it's similar to something automotive and just goes by a different name, but it's location on the engine throws me for a loop I think.

What is the adjustable dial on the brake lever for? It's labeled 1-4. What should it be set on? Also, the window on my master cylinder is all scratched up and I can't see what's in there. Is it safe to just remove the cap to ensure proper fluid level? Had anyone tried swapping to one of the small cup lookin ones some of the newer bikes use? It basicay would look like a scaled down version of the res you'd find on your car?

Stator/generator are attached to the end of the crank, and they produce electricity to charge the battery.  It's a 3 phase A/C system that goes to a rectifier and regulator and then back to the battery.

I assume you mean removing the top cover of the master cylinder, not the clear plastic window.  In that case, yes, it's ok to remove it and put it back.  Just make sure you don't damage the rubber diaphragm underneath.  While you are in there, you might as well replace your fluid and bleed your brakes. 

You can replace the master cylinder with any generic one you want, but you would have to get a difference brake perch/lever as well since it's all integrated together.

Yes, you can remove the top to check the fluid level, and top off if needed.  Don't squeeze the lever while open.

The adjustments are for distance from handlebar.  Some like it closer, some like if farther.  If your brake is spongy you will need to keep it on the longest/farthest so you have more travel.
