Where do I find an OEM brake fluid reservoir?

I've looked around online but some are different, what's the difference in the round ones and the square ones? Besides the obvious

You mean the whole assembly? The most important thing about the assembly is the piston bore size - you can use any master cylinder & reservoir that fits 7/8" bars, so long as it has the same piston size. The size should be cast somewhere on the bottom of the master cylinder.

If you look on ebay, GS500 MC's are usually all over.

I'm not sure exactly. The front window is slowly leaking out, is it easier to replace the whole thing or just the little window?

I've never replaced just the window, so I can't speak for which is easier. Sorry.

I have swapped a few MC's around, and the worst part is bleeding the brake afterwards.
