How do you get the needles out of the slides on an 01 GS. The clymer manual only has specs for the older carbs.

The 2001 isn`t any different from previous models. The carbs are the same as the previous models, so it`s the same as the models the Clymer describes. You can also check http://www.bikepower.net => modification manuals => engine related => stage 3 jet kit.

The needles should just fall out when you turn the slide upside down. Is that not happening? Maybe give a little tap with your finger?

Use a needle nose pliers to GENTLY grasp the plug that covers the hole where the needle lives on 2001 + bikes - GENTLY twist and lift and it comes out.  The needle will then pretty much fall out when you turn the slide upside down.

The 01 carbs are different... there are several differences not listed on the diagrams...  Needle assembly, jets, pilots, vaccum ports are all different.

Be very careful-  Inside the slide are 4 arms that that grab the needle assembly.  On the needle assembly is an o-ring.  The arms are lipped to grab the oring and keep it in place.  Do what was previously mentioned and slightly twist and rock the assembly out.  

If you are going to shim the needle,  make sure that the new washers fit perfectly or the assembly won't seat right.

Also be careful when pushing the assembly back into the slide- if you do it wrong or put too much pressure (or if it's too cold out side and the plastic is brittle) you risk breaking those arms-  I snapped one off and it was $50 to replace.
