So I looked at my bike and noticed a Right hand Sub-Frame Lower Bolt was missing. So I bought another from the suzuki dealer. it has a wierd nut on the other end that only tightens down so far. When I put it on and tighten it all the way, it still spins freely in the hole where it goes. So does the other Right hand Sub-Frame Lower Bolt. Both of the nuts are blue locktited on, but shouldn't they not spin freely?

They should be lock nuts, thats stock anyhow. It sounds like someone has had that off and messed with it, you can use locktite too though. Those bolts should all be torqued to like 40 ft/lbs, I believe, dont hold me to that, its in the manual somewhere, and no they should not spin freely.

Also, since those bolts are messed up, check your engine bolts and make sure there at the proper torque range. If you dont have access to the torque specs post up on here and I or someone else will surly get them to you.

Did they give you a shouldered bolt (one where the thread does not run all the way to the top)? If they gave you one where the shoulder prevents the nut from tightening down then it is the wrong bolt. Also possible the threads are messed up on either the bolt or the nut -
the thread runs all the way to the top but the nut has a "stop" built in. I think it could be "torqued through" to reach 38 ftlbs or what ever the recommended torque is.
