Was about to leave for work this morning, turn the ignition on, pulled the clutch, pressed the starter... Then a loud POOOFFF, and a LOT of smoke came out from underneath the seat. Pulled the seat off, and some of the wiring was pitch-black. Gonna call the garage later, luckily I still have 2 months warranty left! Now I'm just pretty mad...

It is a shame that fortune did not see you with a camera at that time. It would have been nice to see where the wiring was damaged. The fused circuit (20A) must not have been involved.
My 90 GS project has a partially melted ground (earth) cable as it runs from the battery to the chassis. It also has evidence of melting the rear brake reservior due to + battery contact with the reservior mount.
Intertesting, yet infuriating. Sorry for your misfortune.
Someone said it might have backfired, blown the exhaust out through the airfilter-box... Maybe I just imagined the wiring being black, but I was late for work at the time, so I'll check it when I come home. I'll bring an update later!
Just finished checking everything, couldn't find anything wrong. Took the chance and started her up, and she runs perfectly! :-)
I guess it was just at backfire. I was a bit quick to judge the wiring to be black from a burn... It was only a little dirt. Apparently nothing harmfull, but i got quite a scare.

for the first month I had my GS, it was winter, and I had a time figuring out how to start my bike. It would backfire some too because I ggave it too much gas. I finally figured out mine started best with about 3/4 choke and no throttle. Once I figured out how my bike liked to be started, it was no problem, and after that it started on the first bump of the starter.
Since every bike and every climate is different, you'll figure out how your bike likes to be started up too. But your not alone, I went through the same thing as you did.
The funny thing is, I did the same as always... as long as it doesn't damage it, I don't mind, just got scared, thought the bike was on fire!
But I just can't find a logic reason as to WHY it backfires!? I heard it was a special thing, since it's a twin... But dunno!
If you really want to hear a loud backfire just let your plugs foul out. Crank it over for a few seconds then wait for the KABOOOOM.

My old yamaha phazer did that once. I pushed it around for a few minutes, battery was dead, didn't want to start at all, I got tired of running around with it and stopped to get some breath, took a break. We talked for a minute with my father, then suddenly, out of nothing, the phazer backfired a huge one, KABOOM! :guns: :o Then some smoke came out of the exhaust. :? It scared me.
My bike did it in the shop after an oil change. ouch load.
