I have searched and searched and have not found a def. answer to help myself out..

I just purchased a 98 GS.. Has 150 main, 40 pilots, K&N lunch box, Wileyco slip on, and that is about it engine wise.

When I bought the bike it did not have these problems, seemed to run good rode it around for awhile and it never happened.  Hauled the bike 200+ miles north and it started happening..

Starting it up seems roughly normal, runs fine, warms up about right.

Now I go for a ride will sometimes hesitate down low right off the bat, (2.5k-4k) is really choppy and will buck some.. huge loss of power.  After that 4k on up seems to be fine, sometimes a little flatter in the upper rpms but nothing too bad.

Here is where I have found no info on how to fix this.  It seems like the longer I ride in traffic, the worse the hesitation is.  So obviously when the engine temps rises it gets worse.  Sometimes so bad that I have to slip the clutch more at higher rpms to actually move.  But then if I get on a long straightaway out of town and let it cool off some it will run better with a nice random (but still consistent) hesistation.

Top end still seems pretty good other than the slight flat spot (really not too noticable) and idle seems fine.

I have put new plugs in it, gapped to .035.  Have ran carb cleaner through 2 tank fuels...

The bike has not had a recent valve job, been about 4500 miles.  No audible sounds that they are out of adjustment but could this be a factor?  Plan on getting it done soon but just wanted to throw that in..

Since I have bought this bike slightly modified anything I should look at for mistakes.

I plan on tomorrow screwing the air mixture screws in all the way then back out to 3 and go from there.. if I get to 4 turns and still not better I will go back to 3.5..

Just wanted to make a new thread with the different symptoms I am having, the heat problem to me seems wierd.. is this a wierd problem tho?

to me it sounds like you are running rich, just by the way you say it gets worse as its warmer
have a look at this page

it might pay to wind those screws into 2 then go from there,
150 is probably a bit rich for just the lunch box filter,
what do your spark plugs look like after a ride??

well my plugs are not "wet" they are a little black all over with some white around the electrode and the ground.  which tells me I am running rich.

i was wondering if 150's would be too big but I have searched alot and most people say 150/40 for lunchbox, and exhaust (even if slipon is what I read).

I woke up too late this morning to mess around with it gotta go to work.  I will try the mixture screws at 2 and see where the magical mark is.

and its reassuring to read that when it gets worse than warm it is usually too rich (on that site)
