The larger, upper one is the tank overflow/vent it goes to the nipple on the far right of the tank.

No.  I already outlined where the first (larger) one goes.  The second has no bend at the end, so I'm guessing it goes to the T fitting that's below the floatbowls (CA model).
The last two go to the fuel shutoff mounted to the tank; the shorter one goes to the aft (short) spigot, the one with the filter goes to the longer, forward spigot.

That one goes to the inside of the left carburetor.

Now, where's the one that hooks up to the middle spigot under the tank; it's the gascap rainwater draintube that goes down to the right side of the bike, forward of your right footpeg?

Well i do have a CA model bike, i found that out today. Because i have a Charcoal canister.  But if you look at so pics that i took of my carb when i cleaned them i dont have an Upper T fitting. i just have one and its at the bottom ( can see in the pic).

If you could take a pic of where all your stuff is routed scratch that would be perfect.

T fitting below floatbowls (if installed, picture pending tonight).

Right hand tank spigot.  I mean, it goes to the right hand spigot under the tank.

It's not that criticle, and it shouldn't hurt the way your bike runs (maybe while moving - air currents...merely conjecture, though), but the only other thing I'd be worried about is getting debris into the floatbowls through those openings.

Ok i will see if i can find a t fitting or something that will block the holes but still giving it a chance to vent. :thumb:

T fitting below float bowls (if installed, see pic, as mine comes out sometimes.  It's not supposed to, but maybe the PO removed it completely).

I pulled mine out so you could see that it's pretty easy to remove, but then you leave a couple open holes.  There's one to each carb (I guess I should of done an angle shot showing both, if anybody wants me to take another, let me know).
