Did you ever get this sorted out?

If I had seen this in the summer I would have replied -- sorry.

The tool is clamped on the rear sprocket.  Then you sight down the pointer and determine of the chain is in line with the tool (and thus the rear sprocket).  If not, your rear wheel is misaligned.  Solution -- loosen the lock nut and logically move the adjusters until the chain is in line with the sprocket.  Finally, reset chain tension.

In using this tool, I discovered that the marks on my swingarm were exactly right.  When I got the chain parallel to the sprocket the marks were in the same place on both sides (like they're supposed to be!).
