Do any of you folks know if an 06 engine will fit in a 93 frame?

yes but you will have extra plumbing to do with the oil cooler. i am pretty sure it has been done before
It will fit...
but...
04+ have 1 ignition pickup,
89-02 have 2 (these should swap fine unless you want to replace the CDI and all the other electrical crap)
04+ have electronic tachs (the hole in the head was still in the 04 for the drive and may have been removed in recent years. Also, the worm drive on the EX cam may have been removed)
89-02 have mechanical tachs
04+ have oil coolers (The oil cooler will need to be utilized or the additional plumbing will need to be addressed and not just plugged)
There may be some other items as this has been brought up many times.

The "not just plugged" part of the oil cooler was what I was wondering about. Bracketry for a cooler shouldn't be difficult. IMHO, an oil cooler on an air cooled engine is a good thing, so it would be worth doing.
The tach issue could be a bit more difficult though....do any of you with more GS knowledge than I have any suggestions?
This project started with the buying of a real rat GS500. I've always liked the GS500 and when one was offered for cheap, I bought it thinking that it would be a fun project to tinker with, a lighter weight ride than my 1050 Sprint to use in the canyons, and a possible track day bike.
The previous owner (who knew little of engines/mechanics) had the carbs so messed up that the bike would barely run. Pulling the carbs revealed that not only were they missing parts, but one of the air screws was rammed into its seat, the head stripped off and wasn't coming out. No big deal - I bought a set from OklahomaMike (thanks Mike!) While waiting for the carbs to arrive, I pulled the valve cover to check the valves and discovered that when I tried to turn the engine by rolling the rear wheel with the trans in gear, the engine wouldn't turn. At this point it appears that the trans is locked up. So now Im looking at options to remedy this and the 06 engine is one...Ahh the project bikes are so much fun! LOL
I'd also say, '01+ carbs have dual-cable throttle setup, '89-'00 have one throttle cable. ;)

Using the older carbs, so the cable shouln't be an issue.
If you remove the horn, the oil cooler will bolt into the same hole. But you'll only have 1 bolt holding it on unless you drill a second hole.
I put a 2005 motor in my 89. The 1 bolt holds the cooler just fine and the hoses don't need any brackets. :thumb:
The 2 issues with the newer motors is the ignition and the alternator connections.
Using the older ignition plate and rotor solves 1 issue. I was going to cut off the connector from the stator and put bullet connectors on the wires. But I wasn't sure which wires to connect to the rectifier wires.
So I replaced the stator with the older style.
The extra wire from the neutral connector can be left unconnected. :icon_mrgreen:
I also mounted newer gauges with the electric tach, so the missing tach cable didn't present a problem.
