Okay, I've got a couple of things that arn't causing any performace issues, but seem off to me and I thought I would ask about them.
1st. I get a pulsing vibration at about 5000 rpms ish, doesn't really make much noise but I can feel it between my legs, mechanic said it wasn't anything to worry about but a second opinion would be nice. This occurs while accelerating and is stronger the more throttle I'm giving it while riding in 4th/5th/6th for sure, I assume in the other gears and neutral but it doesn't stay in the range long enough for me to notice in the lower gears or neutral.
2nd. Slight squeeking noise, I can hear it at idle, and up to about 2000 rpms when the general engine noise drowns it out completely. it is tied to RPM, rev up and it squeeks faster. This is clutch in/neutral/riding/whatever.
3rd. At about 7000 rpms a noise I'm not sure how to describe. It's kind of like just being louder than normal, but it doesn't sound exactly good. below 6500 sounds fine, above 7500 sounds fine. this is independant of gear or with clutch in, I havn't tested in neutral. This seemed to come about after a drop on the left side of the bike, had the mechanic give the bike a once over a couple of days afterwards but he said everything seemed fine. The drop broke the left mirror, and bent the metal pieces holding the fairing to the frame, I removed them hammered them back into shape and remounted the fairing.
4th. again a quiet noise, kinda clicking thing, I can only hear it with clutch in as revs decend from about 2000 rpm because the engine makes to much noise otherwise. sounds to be coming from the top of the engine, just underneath the fairing (I have 2006 f model)
I read another post about a kind of clicking noise having to do with cam shafts and it being okay, but I have no idea what it looks like under there, I had the mechanic do my valve adjustments so far, was planning on doing it myself at 12000 miles (at 10000 now).
Bike is entirely stock except for LED idiot/gauge lights, Oil is full, chain adjustment hasn't affected any of these. It also feels just fine, no more or less power than it had when I bought it.
If it would be helpfull I can try to record video/audio of any of these occuring, but my camera doesn't have the best audio so I don't know if it would work.

check your chain tension / lube for noises while moving. the chain can sound like hell on earth if it's dirty/loose.
you do know the gs isn't the quietest running machine, right ?
cam noises, occasional valve crap, occasional hot piston slap, all that jazz.
try changing your oil and filter and see if it goes away.

The 1st one, pulsing vibration has actually subsided a bit but I hadn't really noticed till today when I was riding it, the other three started prior to several chain lube/adjustments. the 7000 RPM bit is kinda like a buzzing sound. Also they where around prior to my last oil/filter change so I don't think that's it, but it'll be due for a change soon anyway.
My bike makes all.. if not more, noises than that.
I've got that pulsating at about 5k rpm, the bumps and rattles here and there, a lot of front end noise over bumps and heavy braking, and also a hum or whistle at about 6k-6.5k rpm in 3'rd gear up.
It's no I4... and it's air-cooled. It's built for reliability.. not performance, so it's bound to be quirky and clunky around the edges.
