i thought the CDI boxes were different. the newer ones look like they have a OBDII port on them.

Yes, CDI is different.  They have throttle position input, and only one signal input.  No ODBII

I respectfully add to this thread without jacking it, but would the clutch basket be the same throughout the years as well?

I believe the wiring harness would have to be an 01+ due to the electronic tac, and tps sensor. Same with the gauge cluster, you need a 2001+ due to the fact that the speedo is no longer mechanical

my engine dosent have a TPS. so i need anything under a 01 and i need a mechanical cluster?

are all the control connections the same? like the kill switch and start button. can i use a 05 bar controls with a 97 wiring harness?

The plugs are not the same, you will have to hard wire the controls into the older harness.   I have controls from an F model on my 91 and works great.  Just need to track down both wiring diagrams and put the two together.

pull the cover off the right side case, held on by 3 screws.  how many pickups are there? 1 or 2? if there are 2, the 97 harness will work fine.   if you don't want to splice the pigtails for the controls, I have a set of controls from a 95, I will trade both mine for just your throttle side if your interested.
