I am assuming we are talking about the ignition control module here?? I think you may have answered your own question.

I will bet a round of beers on the fact they are not interchangable, later modules are designed to work with a throttle postion sensor, something the early ones dont have, hence the difference.....has the later one got 3 extra connectors in the plug?

yes you are right

However,  my carb is also new i think 2006's carb. and this carb has a circuit. arent these extra connectors of
new model ignition control unit for getting some inputs from carb (throtle position)?

The connectors may be there, but you still need a proper wiring harness to connect the new carbs to the new ignition module. So... You'll either have to figure out the wiring yourself, or replace the entire wiring harness with a 2006 model harness -- a process that may lead to further complications.

Another thing... The signal generator & rotor on the 04+ (1 pickup) is different than 89-02 (2 pickups). The timing and dwell of the signals sent to the ignition control module will be different.

They are all correct ...
However I'd almost bet you can use the newer BB on the old one if you coded each wire with its function/origin point.
The other way would be much much harder.
Cool.
