I found a spot on my wiring harness for all the blinkers and nonsense that has a wire pulled out. Have you all ever repaired one of these numbers? Is there a trick to it? Any help would be appreciated.

What do you mean by "pulled out"? Can you be more specific? Are the wires broken? Or are the wires pulled out of a connector? Are the pins still on the ends of the wires, or are the wires loose and the pins still inside the connector?
Wires can be easily spliced using "butt splice crimps"....or you could even solder and shrink tube over. When the pins are pulled out of the connector, this usually means crimping on some new pins and inserting into the connector.
There are special tools to remove old/bad pins from the connector, and special cripm tools to install new pins onto the wires, and you need new pins too. You may even need a new connector if it got damaged by the pins being ripped out.
There are many brands/types of connectors...each with propritary tools..

The wire is just a frayed end. I'm not sure what it is connected to on the harness but I imagine it is some sort of metal ended plug? The wire didn't break, it just came out of the connector. How do I pull the pin out of the connector? What special tool is necessary?

if you look inside the connector at the pin/socket contact there is a metal tab that hooks on the plastic insulator. just get a pin or small screw driver and push that retention tab in and pull it out from the back side. then buy a new one or solder etc
not sure which one you're talking about but that's generally how it goes. post a pic or two

Sounds good. I'll look at it this evening and see if my iPhone camera will work for once.
I'm getting down to fiddly electric crap on this bike and have been thinking of just putting an acewell tach/speedo and stripping the blinkers off.

Lots of automotive connectors available..probably at local auto parts store.....
"molex" is a common brand.
To remove old pins from connector there is a special removal tool, but you can use a small jewler's screwdriver or whatever..but don't reuse the pin...it gest messed up during removal.
Trying to find the correct pins for your connector may be difficult....
What you might consider is getting a new complete connector with new pins....(both male and female parts...
Just cut each wire, crimp on a new pin, and insert into connector...
Hopefully you can figure out where each wire goes...otherwise you need to get diagram and trace circuits with ohm meter..
Molex makes a crimp tool which may not be too expensive...Or borrow from somebody who does electrical work, or model racing cars, or other hobby stuff...
