What differences between 89-02 & 04-09 exhausts make the later model version not work on the early model?
The difference is the later models have a catalytic converter in the pipe (thats the larger piped one) and a bigger outlet on the muffler exit.
They all work on all models.

Ahhh, the aftermarket info was what I was looking for. Good to hear any full system will fit any year.

But a Hindle slip on from a Suzuki RF900 is available locally for $100 - very tempting, but I find Hindles loud.
Those are both slip-ons. I do know that slip-ons for 2004 and up will not fit the 1998-2002 as the mid pipe is larger on the newer bikes. I will be replacing the entire system as a whole.

I may be wrong, but reading old posts I believe newer a/f pipes can be fitted with some mods/welding.

I mean, you can make an exhaust fit on anything with custom metalwork and welding, it'll just be way more expensive than just buying an exhaust that actually fits your bike.
I you want a whole system, you basically have the v&h and the jardine.
If you just want a slip-on, don't worry so much about whether the exhaust is marketed for the GS, just make sure the exhaust diameter's match. My exhaust was originally made for a Honda VFR I think. It took an exhaust shop less than an hour to cut off my old exhaust and fabricate a small midpipe extension so it cleared the swingarm.
With even a lack of full systems I think I will just go with the V&H's system. It looks period correct on the bike.
