Title: Charging issue. I'm stumped

Hey everyone, new to the site and GS500E ownsership as well. Picked up a project bike off of CL and have been slowing going over it to get it running properly before I gut it and start modifying it into more of a cafe/ aggressive "streetfighter" look.

The problem I am having right now is that the battery will not charge. I've been following this guide to try and track down the issue  (http://bbburma.net/Documents/JohnBates_ChargingCircuitTests3.pdf (http://bbburma.net/Documents/JohnBates_ChargingCircuitTests3.pdf)) but everything checks out fine.

-I started the bike up and voltage is ~11.5V. Revving the motor has no effect on voltage.
-I measured from the + terminal of the battery to the red wire RR and had a reading of .05V
-I measured from the - terminal of the battery to the black wire RR and had a reading of .11V
-I measured continuity through out the entire wiring of the battery (battery - to engine, battery positive to RR, Stator to RR)  and had low values of about .02 Ohms

Stator
-I measured the resistance between the stator Yellow wires and had values of 1.1,1.0, and 0.9.
-I had no readings from the stator to the frame from all three wires
-I started the bike and had values at 5k rpm of 84,86, and 88V.

Regulator/Rectifier
-I had no readings when connecting from multimeter (mM) Red to RR red and mM black to RR yellow.
-I had readings of .514V, .513V, and .514V from  mM black to RR red and mM red to Yellow
-I had no readings when connecting mM black to RR black and mM red to RR yellow
-I had readings of .522V, .510V, and .519V from mM red to RR black and mM black to RR yellow

What else can it be? I just put a new stator in it because I thought the other one was bad and the PO said it was bad. The bike wasn't running when I checked the stock stator so I couldn't perform the high voltage test on it to confirm it and everything else checked out OK.

I changed the regulator and now I am getting 13.1V. They are not however changing with revs, so it is still 13.1 @ 2.5k and  13.1 @ 5k rpm. The battery doesn't hold a charge very well and I knew that going in but was hoping to be able to save it.
