Could I use the clymer manual for an 05 even though it only goes to 2002. The 05 manual on manualrepair.com is $65 shipped. Considerable more.

Also has anyone had any problems with the a seal leaking oil. It leaks by the gear shifter. Apparently I this is the second time it has happened. First time I had it fixed under warrenty and 10 months later its leaking again.

Is this seal hard to change by yourself?

Most of the information from the '02 manual will apply. The only differences that I can think of will be in the maintenance of the oil cooler (if any, pick the bugs out and straighten the fins carefully) and the oil capacity will be slightly different because of the oil cooler.

I've replaced the clutch rod seal back there, that's easy, but are you sure it's the shift shaft seal and not just overzealous chain lube dripping down? Or, the countershaft seal (check chain tension; a too tight chain will wear this seal out quickly).

Remove the shift lever and the sprocket cover and clean up behind there real good, ride it, and see where the oil is really coming from.

OK,

I removed the gear shifter and removed the cover. There's a seal  on the gear shifter shaft or whatever you call it and you could see that it was coming out. So I pushed it back into place with a screwdrive all around the seal. It stopped leaking.

Isn't this bad. This seal should never start coming out at all. If that seal comes out during a ride than there goes my motor.  Shouldn't this be a recall issue?

Not necessarily.
An official recall would be prompted by safety concerns that affect thousands of people. Think lawsuits, deaths, etc.
This just sounds like a bad seal to me.
As long as your warranty is in effect, use it. Otherwise I'd say watch it or replace it.
