2 questions:

1.  Could a signal generator rotor that is exposed to water (and has had minimal rust sanded off) cause electrical problems if the generator its self has been replaced?

2.  Could a rusted startor motor and relay cause electrical problems?

3.  Could a busted rectifier cause my electrical problems

Electrical problem:  One cylinder carbon fouls (left) one cylinder is white (lean/right).  See other posts for a more complete listing of the problem:  http://gstwins.com/gsboard/index.php?topic=25925.0

As long as the rotor is not hitting the coil posts, rust is just a cosmetic problem. That is until it rusts away completely.

2.  Could a rusted startor motor and relay cause electrical problems?

That would depend on if the rust were external or internal to the starter motor. Some minor external rust could be expected from a bike left outside. If the bike were stored say...in a river...then the submerged starter motor would need to be disassembled and refurbished, if possible.

Anyway after the starter motor is de-energized from turning over the engine, it is inert to the running of the engine. Same for the starter relay.

3.  Could a busted rectifier cause my electrical problems

Hey, you said 2 questions...

Anyway, a failed rectifier would most likely cause a rapid discharge of the battery and subsequent failure to recharge. The scenarios are many, but I will post the rest of your questions.

Holy smoke! You've thrown the parts I was going to suggest at it, but how can we be certain you are not introducing over problems into the system?

You really need someone with a good running GS to test the parts you are throwing at yours. I still suspect a wiring issue here. It is a shame that KY ain't closer to SC. It would be fun to crack this problem.

When I rebuilt the wiring harness on my 90 project , I found several factory junction crimps internal to the wiring harness that were invisible externally. It was only after I unwrapped the harness that I discovered them. They were on the schematic, but had no external indication of where they were located.

You really need to do a total continuity/resistance test of the major players in the wiring harness that involve the Igniter Box, it's power, the signal generator, and the coils.
