Just a note to help you out:

Look into shipping via greyhound. A lot of times it is significantly cheaper for large or heavy items like engines compared to traditional shippers. It does mean some extra work on both ends to get it to and from the greyhound station.

Any year will fit in the frame, but the wiring harnesses are not all 100% compatible. If you want the swap to be easy, look for a '04+ engine.

Wiring harnesses have lots of changes over the years, true.

For the engine, any engine will go into a 2004 bike.
You will need to put on the correct timing rotor and timing pickup for your 2004.
If you get a pre 2004 engine you will want to swap the neutral switch with the newer one that has 3 wires.
If you get an older engine (1989-2002) you will need to plug up the hole for the mechanical tachometer.
Be sure you use your correct carb intake manifolds. The 2004+ are different than the 1989-2000 ones, though I recall newer carbs will fit on older carb boots. Do change the o-ring when you remove carb boots - ALWAYS - as that o-ring smashes and is an easy source for an air leak.
