So ive been chasing problems on my 89 for a while now; one cylinder cutting out, running strange, etc. Today I pulled the tank and inspected everything. I found a huge tear in the carb boots, because like an idiot, i used generic pipe clamps and they cut into the boots. I found some of the proper clamps, put them on some good used boots, and bam issue is fixed.

New problem has arisen though. When the bike is running, and i put the choke on, the right cylinder drops out, unless i rev it over 2k. Could this be a clogged choke circuit? Could syncing the carbs potentially fix it?

Choke is fed via pilot jet. But choke also relies more on engine vacuum sucking fuel through that small metal connector tube that runs top to bottom on each carb. I hate that thing. I have seen carbs that were man handled (by "dealers" usually) that has these tubes cracked/broken etc etc. If yours have a vacuum leak in that area this can happen.

The fuel that is fed to the tube that Buddha mentioned comes from a jet that is integrated into the float.  It sucks gas from the bottom of the bowl.  This also makes it prone to getting clogged up.  Check the small fuel jet that this integrated into the plastic float, and the oring that seals this fuel circuit between the float and the carb body.

How do you know it is the right?
Maybe one side is flooding because the choke doesn't need to be on?

I know it is the right side, because when starting with the choke on, the right header is cool to the touch, whereas the left one will get up to 300-350 pretty quickly. I Have stainless yoshi headers which don't have a crossover tube.

Next time I have the tank off I'll pull the bowls off and check that pickup and the choke feed tube. Thanks for the input guys!

I had exactly the same problem on my bike, so hopefully that solves the issue for you as well!

Finally had the tank and carbs off, and what do you know, the jet in the float on the right side was clogged!. Cleaned it out and now it will run on both cylinders from cold, and with choke on qwill get right up to 4k.
