Last year September 15th I had a pretty bad wreck on my GS when a car cut me off on the highway leaving me with a broken wrist and a very broken motorcycle.
I started her up a few times while she was sitting and she sounded ok but rough.
I got the front end replaced and all back together again this week and figured I would be back to riding, but really thats when the trouble started:

Yesterday I found she had a bad plug wire end on the right cylinder so I replaced that with a spare. That got both cylinders firing but there was still hesitation and she would just die after warming up. I had a set of rebuilt carbs handy so I decided to install them and after that she ran and idled beautifully.
Today I took her up north to Seattle and stopped off at a few motorcycle shops, the last one I was at for about an hour or so chatting with friends. About 10 mins or so into the ride home I start to feel hesitation, I figure its time to switch to reserve and head for the gas station. She slows to a crawl, reserve does nothing, prime does nothing, she stalls 3 times but if I stay off the throttle she will barely putt along. I fill her up (had to push the last block) and it makes no difference.
I can get her to keep moving if I rev it up and then let out the clutch but if I try to accelerate at anything less than half throttle she bogs down and coughs and splutters before getting going.
What do you think it is guys? Water in the tank? I pulled the original carbs apart and found quite a bit of junk in them, maybe there is more coming from the tank?
Whatever suggestions you have would be helpful!

I had a similar problem that was caused by a clogged pilot jet.  My bike would run if I could get it up to speed, but had to use 3/4 throttle to get it started in 1st gear.  Before spending any money or doing anything major I'd get the tank off and make sure all vacuum lines are tight, and fuel lines are properly routed.  If you didn't clean or replace the jets on the rebuilt carb then I would check them too.

The junk from the tank seems to be one possibility. As is pinched gas line, as is a pinched carb vent, and you could have a tank cap that has clogged. It is the vent for the tank too.

Thanks for the suggestions guys, I'll drain the tank and give it a good look though,I should probably check out the tank petcock too. Have to go on a work trip so I won't get to it until Monday :(

I forgot to mention these replacement carbs have the adjustable jets, they were a set Adidasguy sent to be rebuilt by some outfit in California I think. As far as I remember we balanced them a while back but I will check it to be certain.

What adjustable jets ??? I dont think those things exist ... like something that can change the 1.25 mm hole in the main jet to a 1.30 mm hole ??? I think its called a drill bit, and you can easily adjust that by removing the jet and drilling it ... or you can spend $5 and just put a 130 ...
I think the air screws are adjustable by hand, instead of with a flat screwdriver bit. I've seen those ... yes useful, but well, only in the sense that you can adjust it on the fly, like while riding ... mid ride ... yea.

maybe he means the later model carbs on and older bike? you know, with the extra jet...

or maybe that the air/fuel mixture screw is just drilled on these.

I'm not sure what they are to be honest,I think they are pilot idle jets that can be adjusted individually. they were installed by drilling out two brass plugs on the Norton of the carbs. I'm rebuilding my old ones as well so hopefully they will work. I will take a pict on Tuesday.

I also think it sounds like a clogged idle jet. The gas is probably gone bad from sitting and it took awhile for some of the gum to make its way into the carbs.

These are the added adjustment screws. I'm having a go at rebuilding the original set just to learn. I hope it works.
