I'm just talking out of my butt but.... (hahahah butt... but) you would probably have to change out the throttle assymble (i.e. the cable and where the cable attatches to the throttle hand control and possibly the control its self) I'll check the parts diagram and get back to you!  I think the newer ones are jetted leaner but I'm not sure it could be backwards.

The '04 carbs have a dual throttle cable set up, which means that with a pre-'01 GS you'll need to get another throttle cable to route to your hand contorls. Also, the '04+ carbs have a throttle position sensor which the older bikes don't have. If you do get them you will just ignore the TPS.

You can run just the one throttle cable.  The carbs don't care, the lawyers do.

Good point, but for equal force on the spring it'd be best to get another throttle cable. The old throttle tubes have a slot for them anyways, so it couldn't even hurt.
