I am rebuilding the top end of the engine. After I finish installing everything back together, I will start on the break-in procedure. Was thinking about doing it the MotoMan way http://www.mototuneusa.com/break_in_secrets.htm

However, I just discovered that I have only one brand new oil filter left.

I was wondering if I could keep the oil filter that is currently in the bike in and use it for the first 20 mile ride, then dump the oil and replace the filter with the brand new one. Otherwise, I would have to wait until Tuesday for the motorcycle stores to open to buy a new filter.

The MotoMan also recommends using 10-40 car oil for the first 1500 miles of riding. Should I really use car oil or would it be more beneficial to use a motorcycle oil?

oil is oil. Just don't use syntetic nor corn oil 
10W40 is what factory recommends.

For breakin you also want to use a non-detergent oil, IIRC.

Non-detergent, car is fine so long as it does not say energy conserving (bad for wet clutches).

Non-detergent generally does not come in multi-viscosity, as far as I recall. At least it's not common.

For 20 miles, 30W ND will probably be fine.
