So i re-painted my whole bike and engine and when i went to put my engine covers back on and tighten down the bolts it ripped all the paint off from under the bolt and it is very noticeable.  What do you do to stop this from happening? What is the proper way to paint stuff thats going to have bolts tightened to and not have the paint chip? Please any advice will help im so pissed right now!!! I put so much time into this paint job and now it looks like shaZam!.

Honestly the best way is to have it powder coated.

Or at least sand blast the parts and use very durable paint with a couple coats of clear.

I used Angry Brid stickers to cover all kind of scratches. There is even a rather bad dent under the bird.
New paint is very expensive, so stickers are easy way to cover scratches. If paint disappears under the bolt, it is normal
when you use cheap spraypaint. 2-component paint is much better but expensive.

You need to give some time after painting before putting the pieces back on the bike.  I think 72 hours would a good initial start, but I believe paint will continue to harden over the course of a few weeks.  It depends on climate conditions and paint type as to when it's as hard or very close to as hard/cured as it's going to get.

Other than powdercoating, the only paint I can get to stick to things is engine enamel.
Regular spray can paint is a disaster on everything. I just hate it.

Use either powder coating, or 2 Pack urethane auto paint. (If you use 2K It may need up to 2 months to harden completely, but once it is hardened it's v. good).
When you assemble components ALWAYS coat each side of components, e.g. nuts, bolts, parts, with a smear of grease or wax.
Also where appropriate use PTFE washers.
