OK so bike running fine driving for a while and got to a stop light sometimes when I stop bike doesn't always want to shift all the way to first gear likes to get a little stuck at 3rd and just have to rock it to get it unstuck then last night didn't notice I was still in this tried taking off and the bike at first sounded like the piston was nocking I freak and grabbed clutch the noise went away and I switched to first and no funny sounds bike continued to run great trying to figure was that a nock or could it have been big backfire through carbs or exhaust and just threw me off guard cause I wasn't expecting it to happen.

Do you let the clutch out between each down shift? Or approach the light, clutch in, and shift all the way down to 1st as you roll up to your stop?

Pulling away in 3rd will make the engine lug.cab damage it  it not if only happens a few times.

Clutch in and shift all the way down as I slow down and what u mean by cab damage, I don't mean to take off in 3rd just after my crash its been a little fussy in third gear if I am at a stop and shift down from a higher gear moving it has no issues with shifting what so ever

Try letting the clutch out between each gear as you slow down. See if the issue still occurs (and this will also give you more control of your speed/bike as you come to a stop).
I'd only recommend holding in the clutch the whole way down if it's an emergency stop.

My bike sometimes won't shift into gear after shifting into neutral before a stop, but if I squeeze and release the clutch a few times it is able to slip into gear without rocking the bike

I think it should be "can damage" 

that is what i thought to but had to make sure  . Bike has been running great since then doesn't miss a gear shift like it use to just got her this summer and already put 3k miles on her even with a front end rebuild from the crash.
