Newbie with Newbie Questions re: bike running poorly

Hi, I just purchased a 1994 GS500 with 12K.  The bike was sitting for a year, but started and ran poorly when I bought it.  This weekend, I removed the carbs and cleaned out the jets - both pilot jets were completely clogged. I also added some chemtool gas treatment to some fresh gas and put that in the gas tank.  The bike runs better, but still not properly.  The bike seems like it is going to run correctly, then kind of bogs down when I give it gas, especially around 4 or 5K rpms.  Then it will die.  On other occasions, it seems to idle OK, but will eventually die.  A coupla notes: the battery had no water in it when I got it, though the bike will start with it in that condition (thought eventually it will wear down from frequent starts after dying and I need to start it using my charger)   Also, the air cleaner is pretty dirty.  I have to wait for these things to come in, since the closest shop was out of the battery and air filter.  The plugs looked like the bike was running OK previously. 

My questions are - does it sound like these problems may be due to crud still in the carb?  Or, could the battery and/or air cleaner be contributing - or even principal causes?  Is a vacuum hose in the wrong sport?  Or, and this is what I think, do I need to pull the carbs off and clean some more.  Sorry if this topic has been posted before.  I looked through the FAQs and did not see one exactly like it.  Thanks in advance for any advice and suggestions.  Regards, Kelly

do the simple thing first (air filter, carb cleaning etc - what you already started) if it doesn't help you may want to check the carb syncronization and inspect valve clearances. at 12K the valve clearances may be out of spec and it may cause problems.
